Another problem that is indicated with runny eyes is teeth problems. Sometimes if teeth grow in strange directions in the mouth, the roots can impact into the mouth and this in turn affects the eyes. I hope this is not the problem but have your bunny's teeth checked if you are going to go to the vet anyway.
The amount of rabbits that have teeth problems is quite high in our shelters. The vets there don't check them well enough and if they have weepy eyes, it's tended to be treated with eye ointments. These eye ointments don't help at all when it comes to teeth issues. It's just a secondary symptom that needs more urgent attention.
